I heard that to ask someone “why did you come to Japan” is rude, so “what brings you to Japan” is better, is this true?

I agree with them. I don't know how to explain it, but "why did you come ________" can sound rude or negative, like you don't want the person there.
It's kind of like..
What's wrong? - Can sound polite, showing concern and care for the other person.
What's wrong with you? - Can sound very rude, and all you did was add "with you". It's like, what is wrong with your brain, why did you do/say that?
Just another example of how something that seems innocent can actually sound rude.

I think it depends on how you say it as well. "So, why did you all come to Japan" in a friendly conversation is pretty fine, but if you say it more bluntly than it comes off like "You shouldn't be here, explain yourself"

It's more polite, but asking at all might be considered rude. Asking a foreigner why they are here carries the implication that they shouldn't be here.

Why did you come is fine, but some people might think it sounds like you are implying that you don’t want them in Japan. I don’t know why, but it just sounds a bit aggressive. Most people won’t really care though.

@Haruka_Saeki no it's fine to say either one, especially if the Listener understands that you're not entirely fluent in English. you probably wouldn't freak out if an American said "ごめん" instead of "すみません" English speakers understand, and give the same leniency to anyone you would probably give to them. just remember to speak in a kind tone, that's what really makes the difference.
