Yes, essentially, though I guess not necessarily. For example, if the listener were late for a meeting and the meeting is over, I feel like it'd be more appropriate to ask (2). (Whereas if they the listener arrived while the meeting was still going on, someone could ask (1).) In particular, if the listener missed the event and it happened a while ago, the speaker could ask, "Where were you all that time?" A question I feel like I've seen a lot is, "Where were you when we needed you (the) most?" (Suppose you could ask "Where had you been..." though.)
I think people also tend to ask (1) when a lot has happened between the time the event the listener missed began and 'now'. Maybe the listener was supposed to play some important role, or maybe something big happened and the speaker really wanted to share that moment and so was waiting for them. So (1) is also used when the listener was expected to arrive. For example, "Where were you during 9/11?" sounds like they simply want to know where you were, whereas "Where had you been during 9/11?" almost sounds like they were expecting you to be somewhere and perhaps needed you. (The latter example would be a lot less commonly used.)
