Does “What was it that you said?”sound natural? If so, what’s the difference between it and “what did you say”?

“What was it that you said?” emphasizes the object which is what the person they were talking to said. “What did you say?” emphasizes the subject which is "you"

There's not much of a difference but the second one sounds more natural.

Thank you, would it be rude if I said either of the two if I couldn’t catch what someone said(because they speak too fast)?

It's perfectly fine to use them, but if you'd like to be more polite, you could say "Could you please repeat that?" or "Could you please say that again?"
